St. John Paul II Preparatory Schools are governed by the Public Association of Christian Faithful (PACF) St. John Paul II Apostolate.

The PACF is made up of a board of directors, which is responsible for making major decisions regarding the operation of the schools and other major ministries. The board is composed of members of the St. John Paul II Apostolate, as well as other individuals with relevant skills and experience. The board meets regularly to discuss and vote on matters related to the ministries' finances, policies, and other important issues.

St. John Paul II Preparatory started as a single small school in 2009 but by 2015, it became apparent to the Archbishop of St. Louis, Robert Carlson, that official recognition of the ministry was warranted.
